I think the most hardest is Primal Dialga's stage in Pokemon Mystery Dungeon Explorer the Time.Me(as a Piplup) and my partner(a Chimchar named Goku) always lose at that @#!@#$ stage .But I like the battle muzic.
Personally, Jirachi, in the originals. Not really the battle, mostly just getting there.

Being a Water Pokemon, the Manectric Tribe / Luxray Tribe was a hard one.
But Dialga is the hardest.

e-e No, I think the hardest was the Jirachi one in PMD Explorers of sky/time/ect. ;-; When you had to be bidoof at like level 5? Then you faced off with jirachi to unlock it in the main story!
Primal Dialga takes a good 5 minutes.
Use Violent seeds on yourself and Vile Seeds on him - Cakewalk.
Darkrai is annoying. He can't attack you directly, but he isn't that hard.
Just use the same strategy as PD.
The real hardest boss in PMD2?
WIGGLYTUFF'S GUILD CREW.
Mine would just happened to be if I'm going up against a opponent that as a advantage type over my character, i always find those a challenge to defeat.
The battle Dugtrio and Snover were in was harder for me than Primal Dialga! Snover kept using Powder snow, and Dugtrio used Earthquake and both attacks caused OHKO's on me every time. Primal dialga was actually very easy for me, he went down with just a few attacks, never hitting me once. I was Totodile with Charmander. But I went through his tower losing on purpose for a while to level up and get more Reviver seeds before finally battling him. I can't remember the battle against Darkrai, but I know I did it.
The Darkrai stage. Or even the Wigglytuff Guild Graduation if I haven't been training.

on the bright side, though, i ended up super over-leveled so everything else was a total breeze.
PMD1: Legendary Dogs; but not because of the fight itself. It's getting through 30 floors that's the hard part. PROTIP: Don't even CONSIDER doing those three dungeons (Fiery Field, Thunder (or is it Lightning? IDK) Field, and Northwind Field) until you have the Trap Seer IQ skill. That saves you a lot of trouble.
PMD2: Wigglytuff's Guild. 'Nuff said. Getting ganged up upon is no fun.
PMD2.5 (Sky is NOT PMD3! That'd be Magnagate and the Infinite Labyrinth if going just by portable ones, or Stormy/Blazing/Light Adventure Squad if counting the console games): Jirachi (Specials) and... well, I never have had that much trouble in PMD: Sky. And I haven't beaten it yet, either. But that's mostly because I don't play it very often.
Am I the only one who thinks that Groudon is just a tiny bit harder than Primal Dialga? Also, Wigglytuff's Guild is pretty tough.
I hated Dialga in EoT. He sent me back home time after time. It was when I finally learned Dig (being a Totodile at the time, with my partner being a Cyndaquil) that I could finally defeat him.
Oh yeah, Sora the Pikachu and MAE, Wigglytuff's Guild was way too easy. And Groudon is, if not easier, just as easy.
Darkrai......It's terrible if u fall asleep when u confront it.
Out of all the Mystery Dungeon games? Moltres in PMD1. I was a Fire-type (Charmander), and my partner was a Mudkip. I'm not the type who goes out of my way to stock up on Reviver Seeds and the like, so, needless to say, I got nuked a few times; even when I turned off all of Mudkip's moves except for Water Gun.
Oh dear god, the Darkrai fight by far! That's what I found hard the first time I played Explorers of Darkness and its the same when I played it recently during the summer. God. Damn. Cresselia.
