Yesterday, I put one of my Pokemon in the Vs. Seeker. When the battle was over, I went to take it out but the Pokemon wasn't there and it still isn't. It's like it completely disappeared. What's going on?

Have you used your PC at all since that happened? Try going to your PC and hitting 'Save Changes' to see if that fixes your problem.
