Also, alternative biology. We take sexual reproduction very much for granted because that's how most 'higher' organisms maintain genetic diversity on our planet. But I'd also like to remind you - the PokeMon world is NOT Earth. Sexless higher creatures COULD exist.

That is all fine. But still, what about the baby Lugia? A baby cannot be cloned all by itself, now, could it be?

Okay, I could not let this go: IT'S CALLED PARTHOGENESIS. Many terran species can make babies without males! That's why Komodo dragons have a roughly 75/25 male/female ratio! (they use the ZW system, not the XY system. Look it up) In fact, most... phylum? I think that's it... on Earth have been shown to have this to some degree or another.

Hell, Lugia might even be a hermaphroditic species for all we know! :> Then while a partner would be genetically desirable, they could have babies without them.

It's not a big deal to have 100% female or gender imbalanced populations; those exist in real life. Please for the love of god don't EVER bring this arguement up again. EVER.

Keep in mind that I design species FOR FUN. Including several that reproduce through non-standard means.
