I notice when I click parties that some users organize theirs in a special way like Favorites vs. "Others," Rarities, Shiny, type, need to level, etc.

I organize mine by National Dex Numerical order plus a random box for "sort later" when I'm too lazy to look up numbers. Only boxes with at least 3 pokemon in it I make public.

Right now I only have two hatched pokemon which are going in the daycare. Once they come out, I'm going to organize them by type.

By rarity, differentiating between rares found in lab, and rares found in shelter, with Unown going to their own special boxes.

I organize my boxes according to the global Pokedex number. I also will have a shiny box and I have a box for Pokemon that need to wait five days until they can hatch. I show all boxes that have Pokemon in them, but not the ones that don't.

Types and the regions they may live. Such as fire and rock types may live in a Volcano. Such stuff. I will change my boxes when i am done with some of my pokes that i want to obtain.

Just like with the boxes on my Diamond, I've got them sorted by generation. And then a "favorites" box for things I will eventually train.

The only one I have set as public is my 'faves' box, which has all my favourite Pokemon in it. The other ones are organised by habitat, with the background picture matching it. Don't bother displaying those ones though.

Common, Uncommon, and Rare. When I have more Eevees I'll have a separate Eevee box, and when I have Unowns I'll have an Unown box. If I ever get shinies, they'll go next to my rares

Just by the type of evolution/what do they require to evolve: Fully evolved, hatched, happiness, stone, time - and a special box for Unown collection someday - when I actually get some

I have one box for pokemon that can evolve, but I haven't evolved them, another box for ones that don't evolve, and a third for pokemon I've evolved all the way.

I have one box for my favorites, some boxes for final evolution stage (including those that do not evolve at all), some boxes for unevolved Pokemon that I need to evolve, and a a few boxes for unevolved Pokemon that I do not plan to evolve (extras that I got because I like the stages other than the final one, but not enough to go in my favorites).

I only have my favorites public because having too many Pokemon in public boxes tends to make profile pages lag for me, and I'd hate to make some other person experience lag if they're being nice enough to go to my profile and click my Pokemon.

Since I'm mainly trying to get all of my pokemon from the lab (what a lengthy task xD), I've divided my sections into Sheltered and Labbed. Will also add a Legendary section when I get my first legendary (:
