I put a level one none shiny Shaymin in mystery box on first day you could. It is now back in my party as an egg. Will it hatch exactly how it did before like same nature and not shiny or is there a chance it may hatch shiny this time? Just want to know before I release the egg I would hate to release it then it hatch shiny.

I'm not entirely sure, but I think it'll be normal shaymin with no chance of being shiny.

At the same time, I don't recommend you releasing it until it's hatched, just in case of the possibly high chance of me being wrong.

It's the same pokemon, so it'll hatch with the same nature and the same non-shininess, as shininess is determined by the pokemon when it is created (as in the egg is laid in the daycare or in the lab), not when it is hatched.

I remember a case of someone putting a Shiny Pokemon in the Mystery Box, and when they got it back, it re-hatched shiny.

Unless they were just very very very lucky, no. Being shiny or not seems to be retained.
